Update: after a more thorough look, they did a poor job of plugging up the holes they drilled, especially the ones drilled inside on my tile floor in one of the rooms. I did call them to come and fix it and they agreed to come and do it, but in the end I decided to do it myself. Not a difficult job but I figure it's the only way to get my floor looking as close as possible to the way it was before."
